eXist problems on Lettuce

Beginning today, while working on the EMLS site, I came up against a serious problem on the new eXist. The first symptoms were that xqueries returned only partial results; then attempts to upload files into the database resulted in failures with all files over 512K in size. This is the same problem we were having on the old eXist, so it's infuriating. After restarting Tomcat a couple of times, replacing the Xerxes parser library (which Tomcat complained about), and watching logs, we've been unable to figure out the cause. I wrote to Wolfgang to see if he has any insight to offer.
